You are right to be concerned that they will be scared of you near so watch it with binoculars. I would just remove the temp fence and remove the rabbit till the baby fledges.

I have a fenced in enclosure for my rabbit in the back yard, and a junco bird has made a nest on the ground inside it. There's a baby bird in the next and it looks pretty new, no feathers and eyes are closed, and the other day I got worried because my rabbit was hopping around and almost crushing it. I wired off the corner of the enclosure so that there was a pen separating the nest from the rabbit, but I don't know if the parents will come back to their baby due to the change in environment. I want to go check if they're there looking after it, but I don't want to frighten them off. It's been 16 hours or so since I fenced around the nest, should I check? Also, what do I do if the baby is abandoned? It's really little and I don't know if I could raise it. Answers please!?!?!?
